The station is situated on the opposite (southern) bank of the Rhine to the historic centre of the town, a walk of some 500 m (1,600 ft). It is located on the Lake line (German: Seelinie), which links Schaffhausen with Rorschach.

Hohenklingen was the first toll castle at the river Rhine and is about 5 miles away from the Rhine Falls. Stein am Rhein is also the last town before the German Border. Lake Constance ends here and is part of the border between Switzerland and Germany, with Germany on the north bank and Switzerland on the south, except both sides are Swiss in Stein am Rhein, where the High Rhine flows out of the lake.

The site of the city wall, and the city gates are preserved, though the former city wall now consists of houses. The station is located on the Lake Line, which links Schaffhausen with Rorschach, at its junction with the Winterthur–Etzwilen line and the Etzwilen–Singen railway.

It is an intermediate stop on the Lake line and is served as a request stop by local trains only. The original station building is now a private home; passengers use a wooden shelter on the platform.
